Transcriptional and Epigenetic Regulation of Endothelial Heterogeneity in Vascular Homeostasis and Disease

- 혈관내피는 동맥-정맥 축을 따라, 그리고 조직마다 서로 다른 분자적·기능적 정체성을 갖는 이질적인 혈관내피세포들로 구성되어 있다. 이러한 이질성은 전사적 및 후성유전학적 프로그램에 의해 형성·유지되며, 병리적 조건에서 변화한다. 그러나 개별 신호 입력이 어떻게 혈관내피세포의 전사적 출력을 다양화하는지, 그리고 전사 조절 네트워크가 어떻게 재구성되어 질병 연관 혈관내피세포 상태를 형성하는지는 여전히 충분히 규명되지 않았다. 본 학위논문은 이러한 질문을 두 부분에 걸쳐 다루었다. 제1부에서는 골형성단백질 신호전달의 수용체 수준 전사 특이성을 분석하였으며, 제2부에서는 폐동맥고혈압에서 질병 연관 혈관내피 아집단의 출현을 유도하는 전사인자 네트워크를 규명하였다.
제 1부에서는 혈관내피세포에서 개별 BMP 제1형 수용체의 하위 전사 신호를 분석하였다. BMP 신호는 이종 사량체 수용체 복합체를 통해 전달되며, 어떠한 BMPR1이 활성화되더라도 SMAD1/5 인산화와 ID1, ID2 등 표준 표적 유전자의 전사가 유도된다. 그러나 각 수용체가 개별적으로 어떤 전사적 기여를 하는지는 명확히 밝혀져 있지 않았다. 이를 규명하기 위하여, 인간 제대정맥 혈관내피세포에 항시 활성형 ALK1, ALK2, 또는 ALK3를 발현시킨 후 마이크로어레이를 통해 전사체 프로파일을 비교 분석하였다. 그 결과, 각 BMPR1은 공통된 표준 표적 유전자군과 더불어 수용체별로 구별되는 특이적 표적 유전자군을 활성화하였으며, 이 중 ALK1이 가장 뚜렷하게 구분되는 전사체 프로파일을 나타냈다. 공통 표적 중 GJA5, JAG1, GATA6가 혈관내피세포에서 BMP 신호의 새로운 표준 표적으로 동정되었으며, 이들 조절 영역에 대한 SMAD1/5의 결합은 ChIP-seq 분석을 통해 검증되었다. 또한 ALK2 특이적 표적인 LRRC4, FZD1, CRHBP, AMPH는 SMAD1/5 의존적 하위 효과인자로 검증되었으며, 이들의 전사는 BMP6 자극에 의해 유도되고 ALK2 또는 SMAD1/5의 발현 억제에 의해 감소하였다. 이러한 결과들은 각 BMPR1이 혈관내피세포에서 서로 다른 하위 표적 집합을 조절함을 보여주며, BMP 신호의 상황 의존적 결과에 대한 분자적 근거를 제공한다.
제2부에서는 폐고혈압 진행 과정에서 폐 혈관내피세포의 전사 및 후성유전학적 경관의 동적 변화를 추적하고, 새로운 질병 연관 혈관내피 상태를 조절하는 핵심 전사조절자를 규명하였다. 이를 위하여 PAH의 Sugen5416/저산소 쥐 모델로부터 네 시점에 폐 혈관내피세포를 분리하여 단일세포 RNA 시퀀싱과 단일핵 ATAC 시퀀싱을 통합한 단일세포 멀티오믹스 분석을 수행하였다. 그 결과, 전사체 및 크로마틴 접근성 신호를 바탕으로 다섯 가지 혈관내피세포 아형이 동정되었으며, 이 중 동맥 혈관내피세포가 질병 진행 과정에서 가장 두드러진 전사적·조성적 변화를 보였다. AEC의 하위 분류를 통해 Pi16, Slc6a6, Atp13a3를 발현하는 새로운 질병 연관 아집단을 동정하였으며, 이 아집단은 Su/Hx 처리 기간이 길어질수록 점진적으로 확장되었다. Pseudotime 및 RNA velocity 분석은 이 아집단이 정적으로 존재하던 세포들의 증식이 아니라 모세혈관 혈관내피세포로부터 시작되는 능동적인 세포 운명 전환을 통해 형성됨을 시사하였다. SCENIC+를 이용한 인핸서-유전자 조절 네트워크 분석은 EBF1을 이 동맥 아집단의 주된 전사조절자로 동정하였으며, EBF1의 발현 및 eRegulon 활성은 질병이 진행됨에 따라 점진적으로 증가하였다. 동일한 EBF1 발현 동맥 아집단이 인간 폐동맥고혈압 환자 시료에서도 확인되었고, EBF1이 PI16 및 SLC6A6의 조절 영역에 결합함은 인간 폐동맥 혈관내피세포에서 크로마틴 면역침강- PCR을 통해 검증되었다. In silico 섭동 분석은 EBF1이 병리적 세포 상태에 필수적임을 예측하였으며, 실제로 Su/Hx 모델에서 AAV를 매개로 혈관내피세포 특이적 Ebf1 발현을 억제하였을 때, 질병 발생 이전 투여뿐 아니라 질병 확립 이후 투여에서도 우심실 수축기 압력과 우심실 비대가 유의하게 감소하였다. 이러한 결과들은 EBF1을 PAH의 질병 연관 동맥 혈관내피 상태를 조절하는 핵심 전사인자로 규명하며, EBF1 및 그 표적 유전자가 PAH의 새로운 치료 표적이 될 수 있음을 제시한다.
종합하면, 본 학위논문은 혈관내피세포의 전사적 이질성이 항상성 상태에서는 수용체 특이적 신호 프로그램에 의해 형성되며, 질병 상태에서는 병리적 전사인자 네트워크에 의해 재구성됨을 보였다. 제1부는 개별 BMPR1이 혈관내피세포에서 비중복적인 하위 표적 집합을 조절함을 규명하여, 단일 신호 경로 내에서 신호 특이성이 형성되는 분자적 근거를 제시하였다. 제2부는 EBF1에 의한 전사적·후성유전학적 재구성이 폐동맥고혈압에서 병리적 혈관내피 상태의 출현을 매개하며, 이 프로그램의 억제가 질병 진행을 완화함을 보였다. 본 학위논문에서 제시된 결과들은 혈관 항상성과 질병에서 혈관내피세포 이질성의 전사적·후성유전학적 조절 기전에 대한 이해를 확장하며, 혈관 질환의 전사 프로그램을 표적으로 하는 치료 전략 개발의 기반을 제공한다.|The vascular endothelium comprises heterogeneous populations of endothelial cells (ECs) with distinct molecular and functional identities along the arteriovenous axis and across organs. These identities are established and maintained by transcriptional and epigenetic programs, and are altered under pathological conditions. How individual signaling inputs diversify transcriptional outputs in ECs, and how transcriptional regulatory networks are altered to generate disease-associated endothelial states, remain incompletely understood. This dissertation addresses these questions in two parts. Part I examines the receptor-level transcriptional specificity of bone morphogenetic protein (BMP) signaling in endothelial cells, and Part II investigates the transcription factor networks that drive the emergence of a disease-associated endothelial subpopulation in pulmonary arterial hypertension (PAH).
Part I analyzes the transcriptomic signatures downstream of individual BMP type 1 receptors (BMPR1s) in ECs. BMP signaling is transduced through heterotetrameric receptor complexes, and while activation of any BMPR1 induces phosphorylation of SMAD1/5 and transcription of canonical targets such as ID1 and ID2, the precise transcriptional contribution of each individual receptor has remained largely unknown. To address this, human umbilical vein endothelial cells (HUVECs) were transduced with constitutively active ALK1, ALK2, or ALK3, and the resulting transcriptomic profiles were compared by microarray analysis. Each BMPR1 activated a shared set of canonical downstream targets alongside a distinct set of receptor-specific effectors, with ALK1 showing the most divergent transcriptomic profile. Among the shared targets, GJA5, JAG1, and GATA6 were identified as novel canonical targets of BMP signaling in ECs, and SMAD1/5 binding to their regulatory regions was confirmed by ChIP-seq analysis. Among ALK2-specific targets, LRRC4, FZD1, CRHBP, and AMPH were validated as SMAD1/5-dependent downstream effectors, the transcription of which was induced by BMP6 stimulation and attenuated by ALK2 or SMAD1/5 knockdown. These findings demonstrate that each BMPR1 regulates a distinct set of downstream targets in ECs, providing a molecular basis for the context-dependent outcomes of BMP signaling.
Part II characterizes the dynamic changes in the transcriptional and epigenetic landscape of pulmonary ECs during PAH progression and identifies a key transcriptional regulator of a novel disease-associated endothelial state. A single-cell multiome approach combining scRNA-seq and snATAC-seq was applied to lung ECs isolated at four time points from the Sugen5416/Hypoxia (Su/Hx) rat model of PAH. Analysis of the resulting dataset identified five EC subtypes based on transcriptomic and chromatin accessibility signatures, and revealed that arterial ECs (AECs) underwent the most pronounced transcriptional and compositional changes during disease progression. Sub-clustering of AECs identified a novel disease-associated subpopulation expressing Pi16, Slc6a6, and Atp13a3, which progressively expanded with Su/Hx treatment duration. Pseudotime and RNA velocity analyses indicated that this subpopulation arises from a transition originating in capillary ECs. Enhancer-gene regulatory network analysis by SCENIC+ identified EBF1 as the dominant transcriptional regulator of this arterial subpopulation, and its expression and eRegulon activity were progressively elevated during disease progression. A comparable EBF1-expressing arterial subpopulation was identified in human PAH samples, and EBF1 binding to the regulatory regions of PI16 and SLC6A6 was validated by chromatin immunoprecipitation-PCR in human pulmonary arterial endothelial cells. In silico perturbation analysis predicted that EBF1 is required for the pathological cell state, and AAV-mediated endothelial Ebf1 knockdown in the Su/Hx model significantly reduced right ventricular systolic pressure and right ventricular hypertrophy, both when administered prior to disease onset and after disease establishment. These results identify EBF1 as a key transcriptional regulator of a disease-associated arterial endothelial state in PAH and suggest that EBF1 and its target genes represent a candidate therapeutic avenue for PAH.
Taken together, this dissertation demonstrates that endothelial transcriptional heterogeneity is shaped by receptor-specific signaling programs in homeostasis and by pathological transcription factor networks in disease. Part I establishes that individual BMPR1s regulate non-redundant sets of downstream targets in ECs, illustrating the molecular basis of signaling specificity within the BMP pathway. Part II shows that EBF1-driven transcriptional and epigenetic remodeling of the pulmonary arterial endothelium underlies the emergence of a pathological cell state in PAH, and that suppression of this program attenuates disease. Together, these findings contribute to the understanding of transcriptional and epigenetic regulation of endothelial heterogeneity in vascular homeostasis and disease.
