Integrating AlphaFold3 Embeddings and 3D Complex Structures for Drug-Target Binding Affinity Prediction

- Accurate prediction of drug–target binding affinity is a fundamental challenge in structure- based drug discovery. Conventional approaches are largely dependent on experimentally determined protein–ligand complex structures, which remain limited in availability. The emergence of biomolecular structure prediction models, particularly AlphaFold3, presents a promising avenue for addressing this structural data scarcity. In this work, AlphaDTA is proposed as a novel computational framework that integrates AlphaFold3- predicted structures and embeddings for drug–target binding affinity prediction. To capture com- plementary aspects of molecular interaction, two categories of AlphaFold3-derived embeddings are employed — single embeddings to capture local interaction patterns and global binding context, and pair embeddings to encode cross-molecular dependencies. In addition, the predicted three-dimensional complex structures are processed through a geometry-aware encoder to extract explicit spatial and ge- ometric information. The resulting single, pair, and structural embeddings are subsequently integrated via an adaptive fusion mechanism for binding affinity prediction. AlphaDTA was evaluated on recently proposed PDBbind data splits, which were specifically de- signed to minimize structural redundancy between training and test sets. The proposed framework achieved state-of-the-art or competitive performance across multiple independent benchmarks. Fur- thermore, a case study conducted on the cystic fibrosis transmembrane conductance regulator (CFTR) demonstrated that AlphaDTA successfully identified a clinically approved potentiator and revealed a potential repurposing candidate among FDA-approved drugs. Together, these results demonstrate that AlphaDTA enables accurate drug–target binding affinity prediction without reliance on experimentally resolved protein–ligand complex structures. By inte- grating AlphaFold3-derived embeddings and structure-based representations through adaptive fusion, AlphaDTA generalizes effectively across structurally nonredundant benchmarks and shows practical utility in target-specific drug repurposing, supporting its potential utility for structure-guided drug discovery.|약물-표적 결합 친화도의 정확한 예측은 구조 기반 신약 개발에서 핵심적인 과제이다. 기존 방법들 은 실험적으로 결정된 단백질-리간드 복합체 구조에 크게 의존하고 있으나, 이러한 구조 데이터는 여전히 희소하다.최근 AlphaFold3를비롯한생체분자구조예측모델의발전은이러한구조데이터부족문제를 해소할 수 있는 유망한 방향을 제시하고 있다. 본 연구에서는 AlphaFold3의 예측 구조와 임베딩을 통합하여 약물-표적 결합 친화도를 예측하는 새 로운 계산 프레임워크인 AlphaDTA를 제안한다. 분자 상호작용의 다양한 측면을 포착하기 위해, 두 가지 범주의 AlphaFold3 기반 임베딩을 활용한다. 단일 임베딩은 국소적 상호작용 패턴과 전체적인 결합 맥락 을 포착하고, 쌍 임베딩은 약물과 표적 간의 교차 분자 의존성을 인코딩한다. 또한 예측된 3차원 복합체 구조는 기하학적 정보를 명시적으로 추출하기 위해 기하 인식 인코더를 통해 처리된다. 이렇게 얻어진 단일, 쌍, 구조 임베딩은 적응적 융합 메커니즘을 통해 통합되어 최종 결합 친화도 예측에 활용된다. AlphaDTA는 훈련-테스트 간 구조적 중복을 최소화하도록 설계된 최신 PDBbind 데이터 분할을 기 반으로 평가되었으며, 다수의 독립적 벤치마크에서 최고 수준 또는 경쟁력 있는 성능을 달성하였다. 또한 낭포성 섬유증 막관통 전도 조절인자(CFTR)를 대상으로 한 사례 연구에서, AlphaDTA는 임상 승인된 포텐시에이터를 성공적으로 식별하고 FDA 승인 약물 중 잠재적인 재창출 후보를 제시하였다. 이러한 결과들은 AlphaDTA가 실험적으로 결정된 단백질-리간드 복합체 구조에 의존하지 않고도 정 확한 약물-표적 결합 친화도 예측이 가능함을 입증한다. 적응적 융합을 통한 AlphaFold3 기반 임베딩과 구조 표현의 통합을 통해, AlphaDTA는 구조적 비중복 벤치마크에서 우수한 일반화 성능을 보이며 표적 특이적약물용도전환에대한실질적활용가능성을제시함으로써,구조기반신약개발을위한실용적인 프레임워크를 제공한다.
